Comment les cellules eucaryotes remodèlent constamment leur espace intracellulaire est l'un des phénomènes auto-organisés les plus étonnants dans la nature. Pour ce faire, ces cellules exploitent la diffusion brownienne des macromolécules et cargos sur de petites échelles d’espace combinée avec des phénomènes de transport actif le long des filaments du cytosquelette entraînées par des protéines motrices.Malgré l'effort important de la communauté physico-mathématique sur ces problématiques biologiques, il est encore très difficile de rationaliser le mouvement des organites (et en général de la matière) à l'intérieur de la cellule.Dans cette thèse, nous abordons ce problème en généralisant l'analyse théorique d'un modèle physico-mathématique paradigmatique du transport hors-équilibre de protéines motrices (appelé TASEP) afin d'étudier l'impact d'un volume fini et d’une concentration finie de moteurs sur leur distribution dans le cytosol et le long du cytosquelette. En particulier, cela nécessite d'inventer une nouvelle méthodologie afin de résoudre ce problème où le mouvement de diffusion des moteurs dans le cytoplasme est couplé avec le transport collectif et dirigé de ces mêmes moteurs le long d'un ou plusieurs filaments du cytosquelette. De nouveaux phénomènes et régimes intéressants apparaissent par rapport aux études récentes apparus dans la littérature. En outre, la méthodologie développée ici, permet une analyse rapide et efficace des comportements de ces systèmes complexes pour lesquels la simulation numérique peut être longue en temps.La thèse est organisée comme suit. Le premier chapitre est consacré à l’introduction au sujet et à la définition des notions biologiques et physiques nécessaires pour le travail de recherche présenté ensuite.Le deuxième chapitre aborde une solution approchée pour le cas de transport réalisé sur un seul filament cytosquelettique plongé dans le cytosol, où le volume fini et la concentration finie de moteurs modifient qualitativement et quantitativement les diagrammes de phase décrivant la densité moyenne et le flux de moteurs le long du filament. Nous discutons ensuite les conditions physiques pour lesquels cette solution approchée n’est plus valable. Pour surmonter cette difficulté, dans le chapitre trois, nous décrivons une nouvelle méthode, inspirée par la « méthode des images » pour calculer les solutions de l'équation de Poisson en électrostatique, qui permet pour la première fois (à notre connaissance) de calculer analytiquement la distribution de moteurs qui diffusent en volume, c.à.d. le cytosol, sans aucune hypothèse d’approximation. En particulier, le procédé peut être facilement généralisé à tout type de distribution ou réseau de filaments et à plusieurs mécanismes de transport collectif le long des filaments. Cela permet d’explorer ainsi des régimes et des phénomènes nouveaux qui peuvent difficilement être étudiées par des simulations stochastiques en raison de la complexité des processus et de l'extension spatiale du système. Le chapitre quatre se concentre sur cette méthodologie innovante de calcul. Le chapitre cinq discute d’une variété de problèmes ouverts ainsi que d’ouvertures liées au thème étudié. Nous terminons cette thèse avec des conclusions générales se concentrant sur les implications physiques, biophysiques et biologiques de l’étude effectué.Les nombreux résultats obtenus ont un impact sur notre compréhension générale des processus de transport complexe, collectif et non-linéaire dans des phénomènes et situations où les moteurs peuvent se déplacer parmi des espaces avec des différentes dimensions physiques, avec des implications intéressantes pour la biologie, la mécanique statistique des systèmes hors-équilibre thermodynamique, de la théorie physico-mathématique du trafic et de la logistique.

La fonctionnalisation non covalente des nanotubes de carbone constitue une approche élégante pour moduler leurs propriétés physiques. Néanmoins, une compréhension profonde des interactions entre la matrice hôte et les substances ajoutés est nécessaire pour maîtriser les propriétés physiques des systèmes hybrides ainsi construits. Dans ce cadre, l'étude des propriétés vibrationnelles, par le biais de techniques spectroscopiques, est une étape indispensable. Cependant, la mise en jeu de plusieurs composantes en interaction au sein de ces systèmes hybrides rend difficile l'extraction de l'information pertinente de leur réponse spectrale. Ainsi, plusieurs approches doivent être considérées. Le présent travail de thèse combine une approche expérimentale et théorique, se basant sur la théorie de la fonctionnelle de la densité (DFT), pour l'étude de la réponse infrarouge d'un système modèle de nanotubes de carbone fonctionnalisés avec des diméthyl-quaterthiophènes. De plus, une étude énergétique DFT est réalisée pour un autre système modèle de nanotube de carbone fonctionnalisés avec des molécules de phthalocyanine. Cette étude est effectuée dans le but de déterminer la conformation structurale de ces molécules à l'intérieur et à l'extérieur des nanotubes.

A thorough understanding of the mechanisms and factors involved in the dynamics of organic carbon in soils is required to identify and enhance natural sinks for greenhouse gases. Some tropical soils, such as Andosols, have 3-6 fold higher concentrations of organic carbon than other kinds of soils containing classical clays. In the tropics, toxic pesticides permanently pollute soils and contaminate crops, water resources, and ecosystems. However, not all soils are equal in terms of pesticide contamination or in their ability to transfer pollution to the ecosystem. Andosols are generally more polluted than the other kinds of soils but, surprisingly, they retain and trap more pesticides, thereby reducing the transfer of pesticides to ecosystems, water resources, and crops. Andosols thus have interesting environmental properties in terms of soil carbon sequestration and pesticide retention. Andosols contain a nano porous clay (allophane) with unique structures and physical properties compared to more common clays; these are large pore volume, specific surface area, and a tortuous and fractal porous arrangement. The purpose of this mini review is to discuss the importance of the allophane fractal microstructure for carbon sequestration and pesticide trapping in the soil. We suggest that the tortuous microstructure (which resembles a labyrinths) of allophane aggregates and the associated low accessibility partly explain the poor availability of soil organic matter and of any pesticides trapped in andosols.

Raman spectroscopy (RS) of graphene-related materials (GRM) is being considered as a fast, versatile, powerful and non-destructive characterization technique. RS is sensitive to the number of layers, their stacking order, the nature and density of defects, the charge carrier density and in-plane strain variations. However, the positions, linewidths, profiles, intensities of the graphene/multilayer graphene (MLG) Raman bands are not only affected by all these perturbations but also depends on the uniformity across the probed area and on the substrate (through optical interference effects, dielectric screening…). An accurate interpretation of Raman spectra becomes then extremely complex and deserves the combined use of complementary diagnosis. We recently developed a RS set-up allowing to monitor simultaneously the laser power, transmission, reflection and Raman signal.In this contribution, we discuss the application of this tool for counting the number of layers of different kind of graphene/MLG samples with the aim to define standard procedures for GRM characterization on different substrates.

However, the positions, linewidths, profiles, intensities of the graphene/few-layer graphene (FLG) Raman bands are not only affected by all these perturbations but also depends on the uniformity across the probed area and on the substrate (through optical interference effects, dielectric screening…). An accurate interpretation of Raman spectra becomes then extremely complex and deserves the combined use of complementary diagnosis.In this work, we present studies carried out with a home-made set-up combining optical contrast and micro-Raman mapping experiments. Typical sample maps consist of about 70k spectra and can be obtained with up to 5 different laser wavelengths covering the visible range, allowing us to obtain statistically robust results.FLG samples prepared by two methods (chemical vapor deposition (CVD) followed by transfer onto SiO2/Si substrate and mechanical exfoliation) have been analyzed to discuss the relevant parameters for standardization concerns. In particular, we will discuss, for different stacking orders, the validity domain and the behavior of the integrated intensity ratio of the 2D and G bands (A2D/AG), of the 2D band width and of the normalized G-band integrated intensity (AG/HOPG) as a function of the number of layers (N) which was determined independently (Figure 1).[1] The current status of measurements of the AG/HOPG and optical contrast in various experimental configurations (wavelengths, numerical aperture…), for FLG produced by different methods (mechanical exfoliation, CVD, SiC sublimation…) and different substrates (SiO2/Si, glass, SiC, Cu…) will be presented and compared to theoretical models. Finally, new insights on the behavior of Raman modes in 2LG as a function of the twist angle between the layers will be discussed.
